Shops are broken because of this. Hoppers take in / give out 3 items per hopper tick cycle, which is 3 times the average (1). Now shops are broken because of this value. Can you like fix it the next restart?
Nothing to do about it, thats how the server works.
You can change your shop to take 3 items, then use a counter to distribute the wanted amount of items.
I made a set of 3 working shops with varying prices and returns (including the 1 em prices), adjusting for the server settings and scalability. I'm making several things, so I haven't gotten around to building the showcase at /warp wild.
